I have my FF flashblock turned on, but it's no more irritating than popups - it always leaves the button which usually covers part of text, so I must close it just like I do it with advertisement. Is there any program that blocks popups completely, ie without leaving any traces of their presence?

Sorry for not knowing that abbreviation. ;)

I use a combination of Adblock and NoScript, to get rid of both ads and popups.
